I have a ton of empty lysol containers, along with shoe boxes and pepsi boxes. Any ideas on something I could make out of them? Would the empty soda boxes be good for a long litterbox in their cage?

I'd be worried about any chemical residue on the Lysol containers. Shoe boxes, soda boxes and boxes of similar size make great little hide out caves. My female ferrets like to take a mouthful of food into a box to eat in private. With the soda box, the small amount of the corner that's removed when storing the whole thing in the fridge is a perfectly sized opening for a ferret to block for eating privacy. You can cut a hole in a shoebox, but they may just push the lid off.

lysol is toxic to ferrets. If I remember correctly, one of my first ferrets had coccidia. Vet told me that lysol would kill it ---as far as cleaning up feces ,which can spread it to other ferrets, but not to use it because it was toxic.

I use the lysol wipes on our hardwood when they have accidents. Should I be using something else? I can't use vinegar/water (my boyfriend gets sick when he smells it).

I would imagine the boxes would absorb urine and quickly get nasty and stinky if used as a litter box. However the boxes would be good to use during out of cage time as things to climb through and explore. You could add rice, corn starch packing peanuts, toys, etc. to the boxes to make them more interesting and cut various holes in them for the ferrets to run through.
You could also put the boxes into the cage. A few fleece blankets would make them a nice dark sleeping spot. I wouldn't expect the boxes to last long especially in their cage!
Lysol is not ferret safe and there's no way to guarantee you have thoroughly cleaned the containers. I wouldn't try to use these as any sort of ferret enrichment item.

My ferrets don't potty in the boxes, but the boxes absorb juice from the meat that's stashed in them so I throw them out and put a couple fresh boxes in every week or two. My room mates and I drink enough soda that I won't run out.

I have a series of Amazon boxes that I taped shut, then cut ferret-sized holes in, then taped together at interesting angles. So I have a little multi-level 'house' that my ferret can climb around in! She seems to enjoy it, especially when I put her tube at the opening; then she runs in, weasels around in the 'house', then runs back out of the tunnel!
